I am using a gigabit wired connection between all devices on my network with 2 200$ routers and I am still having the issue. Would reinstalling ps3 media server help?

As detailed in the FAQ, FF/RW issues can be expected on any media that is being remuxed/transcoded (MKVs fall into this category). Reinstalling PMS or upgrading your network/PC will not change that. If you want to be able to freely FF/RW, you'll need the pre-transcode your media (outside of PMS) to a format that the PS3 supports.
