Ok I should indeed have forgotten some libs, because my own compiled mencoder / ffmpeg would not play x264.
Now with binaries from Happy.Neko it's working perfectly, thanks !!

But still, can't play 1080p x264. Image is laggy.
I suppose during the night I could convert some x264 files to a format natively read by the PS3 to avoid the need for transcoding.

Anyone could give advice about what the best choice would be in terms of speed to convert / image quality and smoothness on the PS3 ?

Atom CPU is very slow and not capable even of 1080p h264 decoding, not to mention realtime transcoding.
You should use tsmuxer engine, not mencoder.

how to tell ps3ms to use tsmuxer instead of mencoder? Also I'm on a headless server so no GUI...

engines = tsmuxer,mencoder,ffmpegaudio,mplayeraudio,tsmuxeraudio,mplayervideodump,mencoderwebvideo,vlcvideo,mplayerwebaudio,vlcaudio,rawthumbs

However I suggest you to install PS3MS locally, generate PMS.conf with GUI and copy it to server with necessary changes.
