It sounds like the issue may be muxing.

Try forcing MEncoder as the only engine. Disable "Remux using tsMuxer when possible". Save, then try to play one of the troubled files.

I am French and I use the program in French.
To see how to apply the configuration you show me that I passed in English, but I do not find the setting :(
I put 3 captures screens from where it should be can you tell me exactly which box to check or uncheck?

Once you disable this option, then try one of your MKV movies that give you trouble.

It will, but you can minimize the impact by choosing one of the higher video quality settings.

If you have a good CPU, then I recommend choosing "lossless" settings. You should hardly be able to detect a loss in quality, if at all.
