I found the files, I've also attached a comparison picture of when a movie is streamed vs. how it looks on the computer.

Your debug.log is empty.
Read the FAQ again ;)
Every restart of PMS, debug.log file is rewritten so if you played file and then restarted PMS and uploaded log, it is not correct way :idea:

God damn it I checked it before upload! Am I not supposed to run PMS, play the movie, shut down PMS and then upload the debug? Because that's what I did...

That's strange, because i tried it again and the file didn't even change... Could there be another debug.log file? I found this one in C/Program(x86)/PS3 Media Server

You are not using MEncoder engine(transcoding) but tsMuxeR engine(remuxing)!
For changing brightness you need to reencode/transcode original video so MEncoder parameter will be used.
