2. Possibly. Remux if you don't need subtitles, and save space and quality. Transcoding could cause quality loss, depending on your settings, and will generally quadruple or more the movie size due to the inefficient Mpeg codec.

Ts muxer has an audio sync issue when i use it to stream videos. Will it show up if i copy the videos using muxer?

I believe it would, yes. If you have ample HDD space, and don't mind that it takes longer to copy across a transcoded video, vs. a muxed video, then I would just use MEncoder.
