Anyone use Handbrake?

Does anyone use handbrake? I started using it to pre-process my content for my PS3 and love it. I am using it to encode my video, check it out.

It has a setting for the PS3!

I used to use it but then found I had problems with sync on some reencoded DVDs so I just stuck to not reencoding and the problem disappeared.

I want to try my hand at ripping some DVDs to the beloved mkv format. I've got Handbrake and I've made a cursory attempt at ripping a couple episodes of a TV show from the DVD. With the settings set to mkv format, x264 codec, and ac3 passthru for audio, I get one file that PS3MS rejects as "corrupt" and one where the audio is terribly out of sync. Am I doing something wrong? What are you guys' favorite settings in Handbrake for ripping DVD to mkv? Should I even be using Handbrake?

Sorry, I've just had trouble finding any kind of conclusive tutorial on the best way to rip DVDs to mkv.
