try using just the tsmuxer file. With the MKV it SHOULD be an option. I find TSMuxer is less taxing on my system and no noticeable quality difference. You won't get subs, but if not needed, then this may be an other option for you to play with.
The MKV's need some sort of transcode as they are not native, but in my opinion, I find the tsMuxer file the less demanding. Give that a shot.
Also both choppy MKV's are DTS and that can really tax your system as well, driving up your CPU readings. I am unsure about how to mess with the DTS as I try to avoid files with it or I can extract the DTS with a program and re-encode back to ac3 or something a little less demanding. (I don't have a DTS receiver as of yet so....or receiver at all, so I try to avoid when I can).
