In order to install PS3 Media Server as a service and use 64-bit java, you will have to edit the PMS <install Dir>\win32\service\wrapper.conf file.

In wrapper.conf change the java command to your installed 64-bit java location. Below is an example:

OLD:
wrapper.java.command=java
NEW:
wrapper.java.command=C:\Program Files\Java\jre6\bin\java.exe

Restart the service and it should work.

jlgrady1 was 100% correct! I edited the wrapper.conf to update the path to my version of Java.
However i did have to install the 64 bit version of Java first.
