Strange Mencoder Issues

I am having serious issues trying to transcode using Mencoder, I am running a pretty standard rig streaming to my PS3 but every time I try to use Mencoder the video will play fine for 5 minutes then some freaky pixels will pop up and then it will skip forward a few minutes and if you try go back it usually pop's up the corrupted data message. This has been happening since I first started using PMS but I just avoided it but now I have some .avi's (which usually play fine) which PMS has decided need to be transcoded so ergo I can't watch it which is a pain in the proverbial so any help would be hugely appreciated.
